I have the latest one offered by the Lilypond installer:
cygwin-1.1.8-2.tar.gz, but I installed it using the installer
for lilypond 1.3.147. It doesn't have any /cygdrive/ directory.

It's lilypond -H ... \usr\lilypond\input\test\manual-clef
If I run plain lilypond using
lilypond /usr/lilypond/input/test/manual-clef.ly
there's no problem.
