Another reason for bash might be the possible lack of a DOS shell in
newer versions of Windows.

Some questions that may help to solve this:
What version of cygwin (do latest/snapshot still have this problem?)
What is the actual command line for LilyPond, in this case (lilypond
-V /usr/lilypond/..)
Assuming it was lilypond [...] `/usr/lilypond/input/.../manual-clef',
what do `cygpath -w /usr/lilypond' and `cygpath -aw /usr/lilypond' say?
