Unfortunately the top directory is also full of generated cruft (and
generating this stuff out-of-tree is not an option because of the way
the tools work that are operating on the data.)  So I can't live with
names tagging or unrecognized-source==source.

That was the problem - they were both being treated as precious.  I've
made them source now and the problem is solved.

Conclusion : user error, not tla bug.
