Same problem here. But only when running on a gnulinux laptop. Bottom of window 
is outside the desktop at bottom of screen. Only way to access the run button 
is to use the modifier key to move the ttfautohintgui window, so that the top 
of the window goes outside the desktop at top of screen.
Not an issue on big desktop screen and not an issue on an osx laptop.
