Thanks for showing us how to reproduce the problem.
I pushed the following change, so that we now have a good test case.
(The next step is to fix it ....)

Subject: [PATCH] tests: new test listed04 for --one-file-system 
--listed-incremental

* tests/Makefile.am (TESTSUITE_AT): Add listed04.at.
* tests/listed04.at: New file.
* tests/testsuite.at: Include it.
