Last night I tested autoconf as follows:
1. I tried to compile GraphicsMagick using the autoconf that ships with
Fedora Core 5.  Just like with FC3, it bailed with an error message
that said that I needed autoconf 2.59c.
2. Grabbed a new copy of autoconf from CVS, compiled and installed it.
3. Grabbed a new copy of KRename (the only application that I saw this
problem with) and then compiled and installed that.  This time, no
unwanted additions to my / directory :)

So I guess that the problem is fixed in CVS, at least as far as Fedora
Core 5 is concerned.  I will do the same test again with any test
releases/final releases that you end up doing on autoconf 2.59.

A little trivia about this problem on my system: it REALLY annoyed me
until I discovered why these directories were being installed in /
instead of /usr/local/kde-svn.  So one time when I was getting ready
to install a fresh build of KRename (having used autoconf 2.59 from
CVS), I had Konqueror open when I became root and ran "make install"
Then I knew - I just sat there and watched the directories that I
mentioned in my initial email on this subject being written right smack
dab in /
