I just found this post again when facing the same situation after another hard drive upgrade. Only now I realised that the solution had been posted to me as a PM and that I had replied directly instead of to the list, so please find below the solution that worked for me.

In case this is still relevant, I'm running rdiff-backup 1.2.8-7 on 
Ubuntu 12.10 with no particular options. I copied my home directory onto 
the new drive while preserving ownership (rsync -a) as I created the 
same user name again. However, I may have done a chown afterwards, not 
sure any more.
