Ok, I can confirm that the payment-invoice relationship has been somewhat lost migrating from a 3.6 to 3.7b.
The payment itself still exist but doesn't reference the invoice and conversely.
This is a totally different issue that has slipped into this one. I'll open a separate bug.

For this one, please only consider my initial description of the defect (deposit invoices) that I've been able to spot again in our production 3.6.1.

Description:	http://***/compta/tva/quadri_detail.php Deposit invoices do not appear in the quarterly VAT report as they should. I think this has been introduced in 3.5 with their separate numbering scheme.

Sorry, had to remove the paid invoices screenshot because I didn't anonymize it correctly.
But this revealed another weirdness: the payments seem to have disappeared. It may be the root cause of the problem. I'm looking further into it and will come back once I know more.

Looking further into it, it seems that no customer invoice, regardless of their type, appear at all!
