I'm not sure I understand what you expect to happen, but "cvs rtag" won't
tag deleted files, and they don't seem to reappear.
I always use cvs tag in a local sandbox to ensure that files are not
carried forward.
In my experience there's no difference (except for the history).
Actually there is another reason why I prefer that all tags are put with
rtag, it's because every now and then someone tags from a subdir in their
sandbox, which results in a broken (incomplete) tag. Now I'm used to
repairing these mistakes, but the first time was a bit scary (it looked
like when updating that a large bunch of files had been removed).
