Hi,

Something you might consider is using the Map Equation software provided by the developers. http://mapequation.org/code.html

I've found it is very very fast, allowing for multiple processors. You just need the graph in question in pajek format, which igraph can export. After this, you can bring the results back into R. It could be automated easily with some shell scripting.
