You might want to try

#!/bin/sh
aclocal -I ./contrib/m4
autoconf
autoheader
automake -a
ln -s `which libtool` libtool
ln -s `which libtool` ltmain.sh

Does that help? I'm a bit astonished myself at the
fragility of gnunets build process.
