That's not a problem due to the script AFAIU.  I don't know what you did 
exactly, but with a fresh clone, after your recipe I see:

Bisecting: 15456 revisions left to test after this (roughly 14 steps)
[a1333fe6cfb3abe6ec2111dca43b059510984906] Merge branch 'master' of 
git.savannah.gnu.org:/srv/git/emacs

and no error.  Did you clean before starting the bisection?
