I would imagine that when the BIOS is configured to boot off disk 3, it 
will remap the BIOS drive numbers to accomodate to Windows' notion of the 
boot drive.  This is only my blind shot.  

The easiest way to test this is to manually run the install command with
the reference to the menu.lst file on (hd0,0).  In this way the boot
loader will remain embedded in disk 3 but it will attempt to read the
menu.lst file off BIOS disk 0x80.

The disk numbers in menu.lst will have to be changed to hd0 as well.
