My gnu backgammon settings do appear to be saved during sessions. So I don't really have a problem. However, I do have a question. The help files talk about a SAVE SETTINGS option.
Did you save your settings (menu: Settings→Save settings) before you quit?
When I click on SETTINGS, I don't see a SAVE SETTINGS option. All I see is:
Analysis...
Board Appearance...
Export...
Players...
Rollouts...
Options...
Language...
I don't see a SAVE SETTINGS option in any of the other pull down menus either.
