You'd need to click on the stop button first. Then you can gracefully 
resign.

But it would be reasonable to imply a click on stop when resigning. I 
don't have enough time lately to implement, though. Somebody else?

Usually, you just need to copy files into the installation folder of 
gnubg, commonly C:\Program Files\gnubg. Also, Oystein has made a new 
installation archive which should include all necessary files. Just 
reinstall with this. http://home.online.no/~oeysteij/
