Ralf: all along I have used cygwin.
Also I did not keyed in the commands. I used an executable file (see
attached file) for /.configure part
Why didn't I keyed the /.configure part? Because when I tried to do it,
cygwin did not find the "Program Files/XEmtex" folder. Look at the
example below to see the problem.
When I paste the command
/c/PROGRA\~1/XEmTeX/bin/win32/tex
into the cygwin bash shell, see what I get
/c/home/$
/c/home/$/c/PROGRA\~1/XmTeX/bin/win32/tex
See that the sequence /XEmTeX was changed to /XmTeX
If I tried to edit the line to input the uper case E, the
shell does not let me do it. The command like seems to be
non-enditable on the character next to the upper case X.
Now, when I paste the command (notice now that a lower case e follows the
upper case X)
/c/PROGRA\~1/XemTeX/bin/win32/tex
Then I get
/c/home/$/c/PROGRA\~1/XemTeX/bin/win32/tex
This is pdfeTeXk, Version 3.141592-1.21b-2.2 (Web2c 7.5.3)
\write18 enabled.
%&-line parsing enabled.

So there is a problem witht he /XE sequence because the E disappears.

Did you use the Windows command prompt for configuring and building or
the MSYS shell?
Can you start tex with the command
/c/PROGRA\~1/XEmTeX/bin/win32/tex
from an MSYS shell?
