I guess the following change should fix that with the next release:

* tex.el (TeX-output-extension): Set correct default depending on
the value of `TeX-PDF-mode'.
(TeX-output-extension): Revert.
(VirTeX-common-initialization): Set `TeX-output-extension' here.
