It is a known issue - Graydon's new work on contexts* will sort all this 
out.  Each context will reference not just the manifest, but also its 
parent context(s).  Once Monotone's switched to using context IDs 
instead of manifest IDs, same-state trees will never be a problem.

* The name "context" is under discussion
