Of course this isn't elegant on the lilypond side (for example
because you still have to do the page breaking manually).
But to achieve the pdf portion you can (at least on linux) easily
use the pdftk tool with:
pdftk A=originalscore.pdf cat Auneven output processedscore.pdf
(Of course you can also do the same for the even pages).
