How about:

- creating symlinks for all the pruned sub nodes, pointing to the
  non-pruned parent.

or

- creating the subnodes anyway, with their real contents.  Yes, this
  is exponential in space, but I don't think the figures would be
  really bad in practice.  And we would have the benefits of both
  approaches.
