I don't see any frame parameter for setting the mode-line's colour, so what
is the recommended way to set the mode-line colour?
You do it by setting the mode-line face.
Also, I don't think this explains why I'm seeing a different coloured
modeline in GNOME and XFCE4.
That I don't know.
