  It's more than two or three files. Consider .emacs, .emacs.custom (my
  setting for custom-file), .emacs.desktop, .jde.el, .w3, .newsrc.eld,
  .abbrev_defs, auto-save-list-file-prefix).

  For backwards compatibility, I'd leave .emacs alone, and stash these
  files/directories in ~/.emacs.d. 

  Or, blowing off compatibility, name the directory ~/.emacs (which
  would be consistent with most programs), and move the startup file to
  ~/.emacs/{config,startup,init,emacsrc}.el. or something.
  
  Or go with status quo. 

  Personally, I'd be happy with any of these solutions.
