I was just testing last night's build and saw that funny menu order. I
deleted the .denemo-2.1.1 directory and re-ran Denemo declining the
offer to keep preferences and short cuts and the order was good.

So, it looks like some one of the development versions had a bad
Default.commands file which will be picked up by newer versions if you
try to keep your preferences as you upgrade.

To avoid problems, hide all the .denemo-2.0.n directories for n>14,
(that is, all after the previous release) and start Denemo up keeping
your old preferences and palettes. You can always load further palettes
created during the development from the hidden directories if needed -
you will get all the ones in 2.1.n itself.

I've bumped the development version up to 2.1.3 so that from tomorrow
you will get the upgrade question - be sure to hide any
old .denemo-2.0.(n<15) directories *before* running it for the first
time.

Also, you will get a chance to try out rhythm entry with the PC keyboard
- I think you were one of the ones that asked for this.
