What does "using my .emacs" mean exactly?  Did you set the variable
using Customize?

Yes, this is significant because in this case a different function to
determine the output page is used.  The output of `C-h v
TeX-source-correlate-output-page-function <RET>' should return
`LaTeX-pdfsync-output-page' (among other text).

You might want to make sure that the variables mentioned on the first
page of AUCTeX's manual are set accordingly and that you have the file
variables regarding the master file are set, especially if you are
editing a multi-file document.
