Sure. Use the -U eeprom:w:<yourfilename> option.
If you look into your Makefile, WinAVR already has
AVRDUDE_WRITE_EEPROM= ...
which is commented out by default, as you normally don't need to
reprogram the EEPROM each time. Instead, set the EESAVE fuse, and
program it once.
