But the problem with doing it independently is that the user could install the subproject in a different location of the main project, and the application needs to both be installed
in the same directory to function correctly.

Is this not possible to do?

Each configure script is normally independently maintained.  That
means that you can run 'autoconf' in the subdirectory where the
subordinate configure script lives to generate the configure script.
Some versions of autoreconf may attempt to do this for you (with
varying success).
