I recently had a friend test wdiff on Mac OS X and he had a similar
problem.  I have added a fix for it to the CVS tree.  I have verified
that the fix works at least on Mac OS X.  Can you test the latest
version from CVS to see if it fixes the problem for you in Cygwin?
