Joe,
I think it's important in isolating this problem (ratpoison, emacs, or
pilot) to test a different window manager. I highly doubt it has
anything to do with the WM since what a program displays in its
windows is nobody's business.
For what it's worth, I've run most versions of emacs from 20 on and
all versions of ratpoison and I've never had anything like that
happen.
