Just because your RC box does not have a 3 position switch doesnt mean the AP will ignore its RC signal of MANUAL, if you change the mode to AUTO2 from the GCS. As Pascal said, the RC box gets priority. The only way for what you said you did to work would be to turn off the RC box, which if you dont have a tuned aircraft is not a safe thing to do. You really should invest in a 3 position switch, its a cheap investment compared to the alternative.

Could you send or make your log (.log and .data) available somewhere ?
Do you switch off your RC to switch to AUTO2 with the GCS ? The RC
always get the priority ...
Do you see the "AUTO2" flag on the GCS ?
