Don't connect the +5V unless you want to power the autopilot by backfeeding the 5V regulator and this is your only power source.  Since you may want to run servos, sensors, etc I suggest you connect a normal 12V battery to the main input and connect only TX/RX/GND from the FTDI.

What connections do I need from the Tiny Serial port to the USB to serial adapter to try the serial protocol?

1 of them is an ADXRS150 or 300 Im not sure.  The other is a small PCB with a mini USB connector on it to program the AP.  If you blow up the picture full scale(it gets sized by my browser anyways) you can see the difference between the 2.
