Al compilar el archivo da la siguiente advertencia:

"forced break was overridden by some other event, should you be using bar checks?"

O sea, que hay algo que no cuadra bien y te sugiere utilizar comprobaciones de compás para que puedas detectar fácilmente dónde tienes el fallo. 

Sólo tienes que poner el signo | Por ejemplo (suponiendo \time 4/4)

a4 a a a |

b2 b |

compilará sin advertencias pero:

a4 a a a8 |

b2 b |

compilará con una advertencia precisa de fallo de comprobación de compás, que es muy útil.

Mirando tu partitura más detenidamente, me extraña que en la voz upper hay un cambio de métrica puntual hacia el final, en un sólo compás (\time 2/4) que no está en las otras dos voces. Debería estar en las tres voces exactamente en el mismo sitio. ¿Puede ser eso?

Otra cosa rara que veo hacia el final de la voz lower es:

   b8\rest  g2.~g4.

que creo que debería ser:

b8\rest  g2~ g4.

para que cuadre en un 2/2
