[bug#55298] [PATCH 0/1] Do not propagate cwltool inputs.

cwltool is a command-line tool, not a python library. So, its dependencies
should be regular inputs, not propagated inputs. In fact, as it stands
currently, installing cwltool fails due to a package conflict.
