Does not look like that to me.

"sudo su"?  Why not just "su -"?    "sudo" is dangerous.

Notice nothing from NTP1?  That means your PPS is not working.  gpsd is
not seeing your PPS.

Looks like ntp.conf died.  Unrelated to missing PPS.  What is does
your ntp log show?  What does you ntp.conf look like?
