Very interesting!  Among other things, ttfautohint's `prep' table is
used to set up some elements of the storage area.  Maybe Apple's
interpreter resets this area while rendering a new glyph?
Unfortunately, the TTF reference manual of Apple says nothing about
the scope of storage area elements.

I'll send you a patch which uses elements from the cvt only.
