I've built gettext — which uses libtool — on various bi-arch platforms with
CC="gcc -m64" or CC="gcc -m32", and did not encounter such problems.

No, not really. Better apply this fix locally (in both files
  gettext-tools/gnulib-lib/fopen.c
  gettext-tools/libgettextpo/fopen.c
).
