Ok, I blame the end user for this one. A little mis-communication. It's not that messages that were read in pine are getting marked unread. Instead, it's that new, unread in pine mails are being downloaded in OE, but not marked as read on the server. This was something that uw-pop3d apparently did. So in fact, to revert to the old behaviour would require tpop3d to modify the status headers of the mail to indicate downloaded mail had been read.
I'm assuming this isn't possible, since as you said above, it doesn't modify the headers now. Maybe consider this as a future enhancement request?
