Unfortunately, I am not at all a specialist of Cygwin and TeXLive.
As to the TeX-dependencies, TeXmacs mainly needs a working installation
of Metafont and scripts for the automatic generation of fonts.
We also use BiBTeX for the generation of bibliographies (when needed).
The font-generation scripts can be MakeTeXTFM/MakeTeXPK or mktextfm/mktexpk.
We also try to find them in some standard directories.
