[task #15855] Build directory with only two subdirectories: analysis/ and software/

Follow-up Comment #2, task #15855 (project reproduce):

Seems to work OK for me, with an in-place update possible
with some obvious _mv_ commands and a _configure --existing-conf_ .

The extra steps were:

cd .build/
mv -iv * analysis
mv -iv analysis/software .
mv -iv analysis/locks software/
./project configure --existing-conf
./project make clean-paper # or make texclean for the upstream name

This is a project with exact verification (not statistical verification).

I haven't done a full test from scratch.
