I found my answer.

s3fs just isn't finished yet. Some tiny percentage of the time it just
fails to create or read a file. When you're using rdiff-backup with
hundreds of thousands of files and hundreds of Gb, it's just never
going to finish a backup.

If I get on the Amazon EC2 + persistent S3 storage beta, I'll try that
instead.
