Yes, I've read that paper before.

I assume you mean the "alternative approach to subdirectories"
described in the Automake manual. Yes, this is what I'd want to
use, by preference.

Well, there's that reason to use plug-ins. Another reason to use
plug-ins is to make it possible for third parties to
independently develop components. I see no evidence that anyone
wants to do that for PSPP, at least not right now, and at any
rate we don't (yet) have a stable enough API to make it feasible.
