Since the files are actually there, but in another directory, it would be much 
easier to patch user/gui/Makefile.ini. Simply change the line

BX_INCDIRS = -I../.. -I$(srcdir)/../.. -I$(srcdir)/.. 
-I$(srcdir)/../@INSTRUMENT_DIR@

into

BX_INCDIRS = -I../.. -I$(srcdir)/../.. -I$(srcdir)/.. 
-I$(srcdir)/../@INSTRUMENT_DIR@ -I../plugins/bochs/

solves the problem.
