I don't think I understand. why do you need to know which files in order to simulate and upload. First of all the files being used depend on your airframe file, so I do not know for you.

If the problem is downloading from github you can download all the files at once using the git clone command. 

then you build paparazzi center, build, upload

If the problem is to know which c-files are actually used, AFTER you build the ap target in paparazzi center there is a file in: ./var/YOUR_AIRCRAFT/sources.list with the names and paths of all the actually used c-files for your autopilot.

I am running out of time and all the different folders have multiple files.

I already have a basic understanding of how paparazzi works. and have the latest version of ubuntu installed on to my computer.  I need the files so i can simulate them in my paparazzi center before i upload them onto the Booz main board
