Just to close the loop (and now that I have the answer) I can look at
the "flight_plan.dtd" file and see that waypoints are described as
follows:
<!ATTLIST waypoint
name CDATA #REQUIRED
x CDATA #IMPLIED
y CDATA #IMPLIED
lat CDATA #IMPLIED
lon CDATA #IMPLIED
alt CDATA #IMPLIED
height CDATA #IMPLIED>
So there is a height attribute that can be assigned to a waypoint?
It's not explicitly described in the wiki but it is implied (so to
speak) in the .dtd file and if I had played around with the settings
then I would have eventually discovered it for myself. But I'm not
quite experienced enough to be able to derive these things by myself
as yet.

When you set a waypoint in the flight plan, you can use "height"
attribute instead of "alt". It will set the altitude to
ground_alt+height. You can also do the same in any block where "alt"
attribute is available.
