Yes, mikrokopter does have a serial uplink/downlink.
The commands are here:

You can set waypoints into the NaviCtrl and it will follow them.

Mikrokopter uses mainly a glorified remote control with GPS
location-hold while Paparazzi uses an NP-complete flightplan to work
autonomous.
Does the mikrokopter have any up+downlink and the ability for
autonomously following a flight-plan at all or just a remote control?
I do not see how you could map these 2.
However I have seen some code to use a parapazzi-AP in a quadcopter
airframe.
