conf/conf.xml, the gui_color attribute. You can use something like 
"#ba6293" (RGB components in hexadecimal)

You cannot save the waypoints position during a simulation or a flight. 
But you can graphically edit (with the GCS, from the Paparazzi Center) 
the flight plan, save it and rebuild before restart the simulation (or 
uploading the program to the autopilot board)
