No, this is only for htpasswd type files, read as part of ‘allow' when setting up Monit’s http.

Regarding .pem files, I’ve just verified that # comments work fine there. Just follow the advise here, http://stackoverflow.com/questions/19578812/comments-in-a-pem-file

Monit here cokes on the pem I use with apache.
