That works fine for me and I use the same ibus-m17n version and
distribution as you do:

$ rpm -q ibus-m17n
ibus-m17n-1.4.32-1.fc40.x86_64

Can you give more details? Do you only have problems with the ~ prefix
or does it not work at all (Typing 'a does not give you an á either
etc...)

Is ibus and ibus-m17n running? Check like this:

$ ps aux | grep ibus

What desktop are you using? Gnome (Wayland or Xorg), XFCE, KDE, ... whatever

How are the ibus related environment variables set? Check like this:

$ env | grep ibus
GLFW_IM_MODULE=ibus
GTK_IM_MODULE=ibus
XMODIFIERS=@im=ibus
QT_IM_MODULE=ibus
