I think it's a gnome-devel problem.
The compile and link flags are got by linphone build using pkg-config.
What does 
        pkg-config --libs libgnomeui-2.0
gives ?

If it contains /usr/lib/, thus you can try to patch manually 
the /usr/lib/pkgconfig/libgnomeui-2.0.pc

I hope the naming conventions are the same for fedora and debian (which I use)
