You could have a “personal/private includes directory” in your home dir, f. e. something like
~/MyLilyIncludes which contains files like ~/MyLilyIncludes/big-grace-fingering.ily ~/MyLilyIncludes/house-style.ily ~/MyLilyIncludes/shorthands.ily and call lilypond with the -I option (lilypond -I~/MyLilyIncludes).Then you can \include any of these files without having to use absolute paths.
IMO that’s a cleaner solution than adding such files to the lilypond installion directory.
