An upper-level directory was removed in 2009:
http://git.savannah.gnu.org/cgit/lilypond.git/commit/?id=11a53dff1e2552e5b9b3ea5629a86f19086098fc

The directory is named "input/mutopia"...
meanwhile, I can't find "Petite Ouverture à danser" by Erik Satie at
http://www.mutopiaproject.org (probably removed from mutopia site due
to the lack of sources?).

No idea about this...

Anyway, did you find the source?

http://www.lilypond.org/doc/v2.6/input/mutopia/E.Satie/petite-ouverture-a-danser.ly.txt

or

http://git.savannah.gnu.org/cgit/lilypond.git/tree/input/mutopia/E.Satie/petite-ouverture-a-danser.ly?id=5fe6a26a1050e39ea5b485dde7ed797f414dd7eb

Yes, I've already found the most recent LilyPond source for that music piece:
http://lilypond.org/doc/v2.12/input/mutopia/E.Satie/petite-ouverture-a-danser.ly
(identical to the git version).

By the "lack of sources", I meant rather paper sources, that Mutopia project seem to care for.
